Harry Dean Stanton naît le à Irvine dans l'état du Kentucky de Sheridan Harry Stanton, un cultivateur de tabac et coiffeur, et de Ersel (née Moberly), cuisinière[2]. Ses parents divorcent quand il est au lycée et tous deux se remarient[3].
Harry Dean Stanton étudie au lycée de Lafayette[3] puis à l'université du Kentucky à Lexington où il joue du théâtre de Grand-Guignol sous la direction du metteur en scène britannique Wallace Briggs[4]. Il y étudie le journalisme et la radio. Briggs l'encourage à quitter l'université pour devenir acteur. Il étudie alors au Pasadena Playhouse à Pasadena en Californie[5]. Parmi ses camarades de classe se trouvent Tyler MacDuff et Dana Andrews.
